Hey Frank,
Thank you for your inspiring instructions to install an after market head unit.
I have a 99 Griffin and the stereo died. I purchased a Kenwood Head unit with pre amps outlets.
At the moment I am only getting minimal sound from the rear speakers and my theory is that I need to use the pre amp outlets using RCA.
However, I am unsure if I should connect the pre amp outputs directly to the 'Metra 70-1784 or similar' which then plugs into the saab ISO harness. But then again the image which aeronaut has posted above seems to clarify.
Any thoughts would be appreciated.

You do need to use the pre-amp outputs from the head unit and connect directly to the harness. Exactly like it is shown in Aeronaut's picture or here.
If you still have minimal sound when using the pre-amp outputs, make sure wire #7 is connected which is used to turn on the amplifier. This of course only works if you have the AS2 or AS3 system. AS1 doesn't have an amplifier.

Also, if using the Ground Loop Isolators (GLI) between the amp-out on the head-unit and the amplifier does this require a GLI for each RCA?

You're more than welcome. You will need 1 GLI for each pair of RCA so a total of 2.

Just received my install kit from Christian at Enfig, photo below shows how it comes. No need to use the two GLI's, no soldering, no need to purchase the expensive wiring harness from Pioneer if you've purchased a used radio. This kit includes the cage, install hardware and the facia plate that actually fits properly. Next, to spray the facia plate so that it matches the rest of the dash.
I would advise ordering your install kit now, so that you'll have it when good weather rolls around. Call them or email for pricing, it's reasonable. Here's Christian's contact info:

Frank, I spoke with [FONT=verdana]Christian at enfigcarstereo and he gets $75 for the wiring harness and charges another $20 for the Pioneer harness, no extra charge to put everything together. He charges $60 for the Connects2 cage / facia. If your order is over $100 shipping is free. He said something about the high / low box being a Blaupunkt setup and there was a bit of de-soldering involved. For some reason, he doesn't want you to send in your Pioneer harness, but if you do, it actually comes out to be more expensive, I think he said $75 for the harness, plus $50 to deal with wiring your supplied harness. I received a little better deal, than the above quoted prices, I think due to having to wait for over a month. He's having these harness setups made in China and they were slow in coming due to putting in small orders, I guess the Chinese do not like small quantities. Anyone who's interested should really call this fellow for pricing, he's super knowledgable regarding all things "car audio".[/FONT]

As an update, I've been running trouble free since installing mine this past summer, everything just works. I have firmware 4.0 on my F700, I need to delete the beeps some day as they are annoying (button press beeps). I also upgraded from a Galaxy S2 to a Nexus 4 and my blueteeth is even better, voice controls work flawless for me.
